There is not any way to keep the file structure the same as what you saw in QC v10.
Starting with ALM/QC v11.0, the file structure of the repository is reorganized into what is called a Smart Repository. One benefit of this is that files that are identical but were uploaded multiple times - creating multiple copies - now only exist as a single copy with multiple references. This reduces the disk space consumed.
It is a requirement starting with v11.0 to update the project file system using Smart Repository. Older projects cannot be accessed in the new system if this is not done.
